Hey with wire harness
Hey i got a 98 civic ex vtec manual engine...i have everything but a good wire harness with make my car run right...im wondering what i can use besides 98 ex vtec wire harness because i cant find anyone who wants to sell theirs...and my dx wire harness is all ruined...let me know what other type of other wire harnesses i can use

you can try an Si coupe harness...
although I think that's a 2-piece harness, unlike your civic's 1 piece harness, otherwise your assed out and either need to fix your DX harness or just keep looking for a used 96+ EX engine harness...

if you do it katman's way, i think you're in for way more work
the 99 si coupe is obd 2b, where the 96-98 ex and all other models are 2a.
either use a 96-98 5sp, or get a auto and take out the extra wires.
or get a 96-98 dx/cx/lx and rewire it for ex
