Default Gear Problem

I swapped a 98 civic ex engine into my car and now i have problems with the gears i believe. Whenever im in fifth gear the doing over 45 mph, i let the gas go to decelerate and when it gets down to 40 mph to 35 mph it jerks like crazy. After it drops below 35mph it is fine again. What causes this to happen? How I fix it? I noticed this morning that when im in 4th gear around 30mph decelerating to 25mph it jerks also. Whats the problem? Any advice would be nice.
