Difference between LS and B16 trans?

Difference between LS and B16 trans?
I have a KAAZ diff for an LS/B16 trans.
I'd also like to pick up a short ratio gearkit, and 4.9 final drive.
Can I stuff these all into an LS gearbox? I am assuming the only difference with everything installed would be the LS 2nd gear, as opposed to the B16. So I would just buy a B16 2nd gear and have a full short ratio gearkit.
The gearkit is only listed as applicable to B16/GSR
Or is there some other difference between the gearboxes that I am missing?
