Can water pump cause engine to run bad?

My 1992 Honda Accord has been in the shop for literally months. The problem is that it sometimes runs ok when you start it, but when you start driving it studders and hesitates and even shuts off, especially when I press the brakes.
The original problem was the timing belt skipped a tooth. Mechanic fixes it, but problem persists. A couple weeks later he asks me for new injectors, because injecotrs are bad. Mechanic changes them, but problem persists. He tells me to do tune up. I do, problem persists.
Now a couple more weeks passed and he finally pinpointed the culprit: a bad water pump!
Unfortunately it doesn't make any sense to me why that would cause any of the problems. To me, he might as well ask me to change the windshield wipers. Does it make sense to anyone else?
This guy did a lot of work for me and friends, so ideally I trust him....but this just doesn't make any sense. I guess I'm also tired of waiting months and throwing money at this thing with no effect. I gave it to mechanic so that I could avoid this.
Any insight?

That's some BS man. I'm no mechanic but I don't see why a bad water pump would cause those problems for you. When mine went bad not too long ago, my car would just overheat pretty badly. If I were you I'd stop taking it to him and look around for a better shop...just my 2 cents.

It is actually...it seems like the coolant is leaking somewhere. But anyways, turned out I got misinformation my friend who knows **** about cars. He's the one that usually sees the mechanic and talks to him. It was actually supposedly the fuel pump, not water pump. I'm yet to see if this will fix it...but at least it makes some sense.
