Default Axle/transmission issue

Replacing passenger side axle and it won't go in the last inch or so. The axle will rotate a few degrees either direction but makes a rattling sound (I think its the retaining clip) I've tried hammering the other end and got no were the only problem I can see is there are 2 spiral cuts in the transmission seal, could that be keeping the retaining ring from going in? The splines on both the axle and transmission are in good shape and yes I am putting the right end of the axle in.

P.S. I swapped the transmission from a 92 lx to 96 ex but it caused no issue with the driver side axle.

Follow the forum rules. You do not state the vehicle, engine, and what you are fitting at all. Is this a 92 lx Accord? Come on, take some time and post correctly if you want a real answer.

put it in the hub and pull and push it in from the hub

I have an update on the situation. First of all it's a civic and the new transmission is rebuilt. I found the reason that the axle won't go in is because the splines in the transmission aren't centered. when I feel the edge of where the splines (transmission) meet the rubber part leading to it the spines are higher than the rubber, covered at the top sticking out at the bottom, can this be fixed without taking the transmission out or is it going to have to go to a transmission shop?
