H22a AT p13 ecu with 5speed trans

I bought a h22 with a 5 speed trans and i found out that a AT ecu was given to me. would it matter if I run the ATecu with a 5speed trans?

Actually, it will work... it'll just throw a code... or you can remove the jumper at rp11 to make it manual...
