Default Swap Problem: B16 in an 89 Civic HB Si ~ Idle ECU Main Relay Fuel Pump

I have a really odd problem that I was wondering if anyone had any insight on.

I just swapped a B16 into an 89 hatch with a Hasport/Locash OBD0/1 harness and a cable tranny.

I also just replaced the main relay.

When I turn the key to the ignition position, the dash lights come on but the CEL comes on kind of dim and/or blinking (like a loose lightbulb blinking). The fuel pump primes (sometimes). Here's the weird part, when I press the clutch in everything acts normal (with the exception of the fuel pump, sometimes it takes like 10 seconds to prime).

I can start the engine once the fuel pump has primed, but once the engine runs (rough/fluctuating idle, bogs) and I take the clutch all the way out (I can let off the clutch but only when it is like 99% released does the engine stall) the engine sputters and dies. I can save it by just pushing the clutch.

All the wiring should be correct since I bought the premade harnesses, and the main relay is brand new. Anyone have any ideas on what I should check?
