weird electrical problem
Sometimes my battery is dead. Sometimes it isn't. The weird part is that it doesn't work when gas is low, but works when I have a full or near full tank.

Explain that one more time to me? Sometimes your battery is dead, sometimes it's not? Sounds to me like your main relay may be going bad from the symptoms your describing.
When I'm low on gas (around half tank), the car has the symptoms of a dead battery. Turn the key and you get nothing.
When I have a full tank, the car starts no problem. Well, most cases. Sometimes it acts funny like the first example.
Other times, it will start, but it takes a little bit of time for it to completely turn over. Rather than on the second cycle (or whatever you want to call it), it takes a good 5 seconds for it to get enough juice to start up.
When the battery is "dead", all I have to do is bump start it and I'm on my merry way.

Hmm....seems coincidental that your having problems with lower gas than with a full tank to me if you can jump the car and have it work. Id say take the car to autozone and have them test the charging system/battery and all. You have NO power when you turn the key to the On position? No headlights, no stereo when it won't start or is the fuel pump not priming and it just won't turn over?

Just sounds to me like your battery won't hold a good charge then and it's coincidental that it happens when you try to start it with low gas. Take it to autozone and they'll tell you for sure. Or check it with a multimeter.
What's lame is that this is the second battery that I've killed.
I need to swap back in my original motor (using a 00 single cam at the moment). If it continues after that, then I know something is up. I just think that we over looked a couple steps... which is weird because this should have been the easist swap on the face of the planet.

I think it's the SIR lip that you have on it that is causing that.. you better take it off and sell it to me craig.. but seriously it might be that battery is not holding a full charge and as Ricey has said.. if you need a Helms manual I can lend if to you as well as my $2 dollar multimeter
