Default question about master cylinder

okay. so ive been redoing my suspension and replacing ball joints etc. well i just took the whole spindle assembly off the car and of course i had to take the brake lines off. well when doing that of course most of the brake fluid ran out. now my question is, i did a little researching and i saw that if the fluid gets too low that most of the crap in the brake fluid will flow through and mess up the master cylinder. now mine isn't totally empty but it sure is close. how should i go about getting this back in order? should i just put all the suspension back on. fill up the master cylinder and bleed the breaks as i would do anyways? or is there something else i should do? i heard i should use a turkey baster to get out the old fluid from inside the master cylinder first? i haven't had to deal with breaks so im still learning. thanks to anyone that can help.

I think you need to bleed the brakes from both the caliper and master cylinder end. Plug the necessary holes and lines.
