Default ctr motor swap with rough idling

i swapped a ctr motor on my ek. everything is stock with a/c still intact. my problem is when the car is warmed up it idles from 950 to 1500 several times and when u step on the gas it goes away. when i shift from 1st to 2nd and put it on neutral the car idles on 1500 then goes back to normal. whats causing this problem? if anyone knows please let me know.
