Default AUTO TEGs...is there a seperate ecu to control autotranny??

i was just wondering since i was going to install a 98' LS ecu into my wife's 98 LX civic. i compared the two ecus and the LX had a spot for the tranny plug while the LS didn't. am i missing a piece to the puzzle here? cause when i plugged in the LS ecu, the car started but i couldn't shift into gear so i'm assuming that the auto LS' have a seperate controller right?!?!
