Default CEL came on today... (EM1)

I was driving normally before (not beating on her or anything) when my check engine light came on. 2000 Honda Civic Si. Engine is all stock except for the exhaust. I followed the instructions on the forum for ECU codes and the light blinked three times quickly. I'm a little confused about the codes because it came on once and I did the same thing. It blinked out a code 61...Primary O2 sensor. I brought it to the Honda dealer because it is under warranty. There they explained to me that because my car is OBD2 the codes are not single digit (which I already gathered from this site). However, it was my Primary O2 sensor that went bad on my car after they ran the code with their scanner. So whats up with this? I realize that if I scan the ECU than it will come up as a "PR..." code, but does the engine light blinking still work with my car? If so...is it my MAP sensor that is wrong with the car? Is that common for 50k? Help

How are you reading the codes? Are you jumping the connector by the ecu down in the passenger footwell?
