gonna swap need a quick answer
Just find a bseries transmission. Is your civic a bseries? If so it will fit the motor. Some modification to the mounts might be needed also, you will need a manual ecu, and shift linkage, and the clutch pedal and what not. hope this helps.
Also i didnt really read you full post. EVEN if the motor came FROM A AUTO car, it doenst matter, the tranny is what considers manual or auto not the motor, the motor will bolt up to either manual or auto.

I would also go with a cable tranny out of a 90 to 93 intregra that way u can adjust ur clutch line . U also dont have to mount the hydralic resevoir on the fire wall
