Article from Ti.net written by: GVTEC
Theres 3 things that could be happening if you have water in you're trunk:

First and most common is for integras with moonroofs. There are tubes which drain water from around the moonroof which can come away from their drain.

This isn't a sure fire fix it, but rather a problematic area to check if you have water collecting in the hatch around the spare tire or rear floor board, after the car is rained on.

I suggest you read the articles that relate to removing the rear panel that covers the tail lights, as this will give you limited access to the two drain tubes on each side of the car. You do not need to remove the body panel that is attached to the side, but it was done so previously in this car and aids in visual perspective.

PICS:

So what are these drain tubes and what goes wrong?

The sun roof has four drain tubes, according to the Helms; one venting to each corner of the cabin. I've yet to see the front tubes, but I'm sure they are there and don't seem to pose a problem, like the rear. The idea behind these tubes is they drain water away from the sun roof's slide and the tubes connect to a 90 degree flexible elbow, which directs flow to outside the cabin. The tubes easily slide out of the elbow, which can cause water to collect inside the rear cabin.

You'll need to reach inside and place the tube back into the elbow. Very, very easy to do. You could also ensure it doesn't happen again, by securing the hose connection with zip-ties or even duct tape.

If you find the hoses are connected to the elbows, you might want to source the hatch's gasket.

Second is that you're tailights are leaking. The gasket around the tailights starts to leak and gets ripped as it ages. To remedy this simply unbolt the lights, take them out, smear all mounting surfaces/gasket with silicone sealent/adhesive (such as "Seal All") bolt them back up and all should be well. (Note that on 4 door integras it is the outside lights that are leaking, as water doesnt drain down over the lights mounted to the trunk lid).

Third it could be you're trunk/hatch weatherstrip, but this is rare and it is unlikely this is the cause of you're leak, double check the other two causes before resorting to replacing/servicing this item.

Finally, after you think you've fixed the source of you're leak mop up all the water in you're trunk. Put some paper towel to absorb the water that will evaporate out of the most likely damp carpet and spare tire cover. If the paper towels get soaked through then you know you're leak is still there and its not just the tire cover/carpet drying out.

Finally, if nothing else works check you're trunk floor for holes or cracks

Hope this helps

what do gaskets and seals have to do with a wet seat and lake in the trunk?

can you clarify which gaskets and seals youre referring to?
