1992 Civic LX Auto Transmission Problems

1992 Civic LX Auto Transmission Problems
My friend has a 1992 Civic (LX) < not for sure.
It has a 1.6L that was swapped in it.
This problem is all transmission no motor.
The transmission fluid has been flushed and filled.
The first time the transmission fluid was out it was a redish color, not a black.
He is using Dexron III fluid filling it to 2.9 quarts.
In the first two gears (automatic i remind you) there is a more than slight hesitation, as in the vacuum pump for the transmission has a crack in the hose.
Since the vacuum line bolt has been replaced this only happens 75% of the time.
Any suggestions?
