Need help: whining noise from tranny
I have a 99 civic ex with around 115k on it. I am noticing that there is a whining noise present when driving at low speeds. its seems almost as it something is grinding slightly. Its a sound that is continuos and is noticable only when the car is in gear. Any idea what that could be, just trying to get a general idea, before tearing everything down.

My input shaft bearing went bad right around 115k.

probably a bad ISB (input shaft bearing)....does it make noise at idle? if so, put the clutch in and if the noise goes away it is def. your ISB. ^the link above has some good info on how to change/inspect the ISB. I think it is somewhat of a common problem, that is why I am guessing that is what you are hearing in your tranny.
