1991 Rear Window
The rear window of my 1991 Accord LX stops about an 1/8 of an inch shy of fully seating into the top seal when closing. It has electric windows. I had this problem before and chose to force the window up (2 people) and LEAVE it up. A mishap forced me to have the regulator replaced. It still stops short and indications from the switch, it is because it is at it's limit. Is there any adjustment that can be made to give the window a little more upward motion? Is there some type of limit switch that I am overlooking?
3 things to look for:
1. Make sure where the window actuator is bolted, it is bolted to the correct position and the bolts are not loose.
2. Look for clearance with the motor arm by going through the up/down process and the door panel off.
3. See if there is an issue with the weather stripping on the window. Make sure it is seated correctly and that it isn't binding with the window.

And while you have the cover off spray in some silicone lubricant in the tracks and this will also ease window operation (repeat other windows as needed).
