Do you still have the stock clutch and flywheel? If you do I would do a clutch, flywheel and get an lsd if you can spend the extra cuase it would more than likely be a little over a grand. Although if you went with the itr lsd and did all the work yourself you may be able to get away right around the 1000 dollars mark.
You have Skunk2 coil-overs, so why not match them up with some good struts like a KYB AGX or better, Koni Yellows? AGXs go for roughly $400.00 or so (probably cheaper if you look) and Koni Tellows can be had for about $500.00 or less if you do some e-searching.
Then add a camber kit up front depending on how low the car is, then get a GOOD alignment done.
I would say add a bigger swaybar in the rear, but that can dramtically change the way the car rotates and unless you do auto-Xing where you can learn your car, I'd be careful adding a big rear swaybar.
Motor mods?
Unfortunately $1,000.00 isn't crap when it comes to an engine. I would say buy a 1.8L block, but that's assuming you can do the teardown and build-up yourself, and no offense but that's some hefty ****.
If it was ME I'd do the suspension stuff. If I already had good struts and alignment, then I'd ditch the B16A block and buy myself a 1.8L block and stuff it with CTR pistons, but then again I work at a shop and I have the tools and the ability to build an engine. Or I'd spend roughly $800.0 and have the block bored over to just under 1.8L to have the best revving 1.8L engine possible. Of course pistons and rods would run another $700.00 or so, but I'm a patient person.
My 2 cents...

Probably th ebest information you will get from this post. I know for sure if i was in your shoes i would get some nice shocks atleast. If you are going to stay with the 1.6 then maybe add some CTR cams or something and work up from there.
