Default Has anyone experienced low voltage after swap?

First off, I've searched and searched and searched for anything remotely related to my problem and had no luck finding my exact electrical situation. Here's the deal

I have a 97 civic ex w/ a 1998 gsr b18c1 engine. I have converted to a obd1 p72 usdm ecu via Skunk2 jumper harness. Now, I noticed for the past year that under certin engine loads/ under 3,000 rpms, my alternator does not charge my battery. The voltage drops from 14.1 to 12.3. However, if I turn on the blower motor, the voltage will rise to 13.9-14.0 and stay there. I replaced the fuse box w/ a new one from my work (honda) because I thought it was my ELD (Since fuses USED to blow down there) and still, the same problem. So I double checked all my connections and realized I have not plugged in the CKF sensor. I cannot find the plug for it on my civic engine harness, I dont remember what I did w/ it since I am the only person who has worked on this car.

Ok, so now, I dont have a CKF hooked up however the obd1 p72 ecus/engines are not equipped w/ them. So what now?? I looked in the helm manuals here at work (civic 96-00) and for my car, it was equipped w/ a ckf sensor stock. I was wondering if any of you know if its required to be hooked up REGARDLESS if my ecu needs it, like if any other sensors/eld require signal from it to properly allow the electrical system to work. There is a wire that leaves the ckf sensor to j130m but it doesnt say what it does. Hmmm, any suggestions?
