2001 Civic (Non-Si) grinding noise from drivetrain area???

I hope this is the right forum, this is the first time I ventured in here.
Anyway, my mom's 2001 Civic DX sedan (automatic) is having a strange problem. Whenever there is heavy rain, there is a loud knocking/grinding noise coming from the transmission/axle area.
What could it be? Here are the situations:
1) Very wet/raining outside....standing puddles, etc.
2) Grinding/knocking increases speed with engine speed, NOT tire speed. This makes me kinda rule out the axles
3) When I put it into Neutral and rev it up, it goes away, but comes back as soon as I go through another wet area.
4) When grinding/knocking occurs, the engine is slightly weaker. I step on the gas, and there is obviously less power.
5) If your hand is on the automatic shifter (or area right around it), you can feel it knocking/vibrating when it's going on.
I don't have much experience with the new D17 2001 Civics. I have gone under the hood and under the car for a quick look. Everything appears to be right out in the open with these new Civics. The steering components/tie rods/etc are all right there. The whole side "firewall" of the car is exposed to the elements. Could that be the reason? Something is getting in there that shouldn't?
It's just out of warranty, unfortunately. Help me....and my mom guys. Thanks.

There might a vent breather on top of the tranny, check to see if there are any holes on top of it.
Its possible you said when it rains waters getting into the tranny and causing the problem.
Check if the vent breathers there though

This is a common problem with the civics. I have the EX coupe and aftermarket exhaust with the same noise and problem exactly as you have described. Someone once said that there is a balanced weight on the factory exhaust that isn't on aftermarket ones.
