Default Aftermarket stereo = no keyless entry?

I recently purchased an aftermarket stereo for my 98 Civic EX 2-door coupe. Afterwards, I heard that the keyless entry won't work because the sensor for it was built into the stock head unit. Is this true, and if so, is there any way to extract the sensor from the stock unit? If not, is there another way to program the keyless entry without needing the stock unit/sensor?
