Learn this, know this, live this,
ANY D-series tranny will work with ANY D-seires engine. Period.
Just gotta worry about the clutch.
Same goes for B-series if you're wondering.

With the exception of the DOHC B20A/B21A Prelude trannys.

Basically all 88-00 SOHC D series and the DOHC ZC trannys will fit.

Sorry about that, I assumed the D16A1 was similar to the ZC tranny, I learn somthing everyday on HT But for knowledge sake, what makes them incompatible, Villain?

The D16A1 is similar in appearance to a ZC but its from the 1G Integra. You can swap these into a 3G Civic/CRX since it uses the same mounting points. Although the D16A1 is a D series and the 3G Civic/CRX use a D series, their motors and trannys are not compatible to mount in the 88+ models. The D16A1 tranny will come close to bolting up, a few holes are off - one at the bottom and one at the starter if I remember correctly. The upper mount point will not line up to the frame rail bracket and there's no OEM mount that you can switch to for it to work.
