Default ECU Immobilizer reprogramming (K20A2 swap related)

In a couple days a K20A2 swap will be going into my 03' Si.
I know that I need to use the A2 ECU (of course) and will need to get it programmed to work w/ my immobilizer. I have had this done in the past by a friend who is a honda tech, back when i bought a used Hondata ECU.
My question is:
With this re-programming, is he programming the new ECU to work with my immobilizer, or is he programming my immobilizer to work with the new ECU?

The reason I ask is because I need to know if, after the A2 swap, will I have to drive to the dealer on the A3 ECU (will that even work?) then swap to the A2 ECU and have it programmed, or can I take care of that ahead of time?

Sorry, I know the wording's a bit confusing, but any help is appreciated.
T.I.A.

Per above, yes it works w/the A3 ECU..the immobilizer system has to do with your key, your immobilizer unit in your car, and your ECU..they will be reprogramming the A2 ECU to your unit and key..

Will a Type-R ECU work on a Type-S?

Or you could simply have your Civic Si ECU reprogrammed with the RSX-S hondata program. No key recoding or other ECU is necessary.

It's all about programming with these latest generation ECUs. The immobilizer is integrated with the main board, and no longer a swappable daughter circuit board like the older OBD-2 ECUs. It will need to go to the dealer for the immobilizer code to be programmed.
