After swap, Electrical Charging problems....please help...!

First the battery goes dead, so I get a new one, very soon it goes dead, so then I figure its got to be the alternator. So I replace the alternator and then the battery still goes dead. I dont know why but for some reason my car is not getting any electrical charge???
Here's my setup:
99 GSR B18C1 engine & harness(OBD2), 93 Civic CX hatch & car harness(OBD1), 94-95 OBD1 P72 ecu.
It runs Fine when I put in a new battery, until it goes dead.
Even before I did any of the 'swap' wiring(IAB, 2 VTEC wires, KS) I had this problem. And now that its all wired up correctly and cleanly it still has this problem.
Is there some wiring that must also be done with the swap to prevent this? I didnt think so, I've never heard of this.
What I'm thinking is that there might be some problem with a wire or something that relays the message from the ECU to the alternator/battery to charge, any ideas???

a quick way to see if your alternator is working is to start the car and then disconnect the battery negative terminal if the car stalls your alternator is bad.
you can also get your charging system checked at some auto parts stores.
lastly make sure all connections to the alternater,battery,ground,etc... are all tight and also look for any broken or pinched wires.

I had a similar problem after my obd2 to obd1 conversion except I just noticed my lights dimming at the wrong times. I searched here and found out that the charging systems are diffrenet between OBD2 and OBD1 and I had to disconnect the ALT C wire from my wire harness at the ecu. I just took the pin out of the plug. For some reason this wire turns the alternator on and off at certain RPM's but if you disconnect that wire it will stay on all the time. I bet that is the problem that you are having. Find a wiring diagram and find what wire the ALT C wire is and disconnect it, I would tell you but I have a civic and it is different.
