Looks like Rust on my Rods, NEED HELP!!!

OK everyone, here's the deal, I just went outside in the garage and looked at my Ultrasoniced LS rods attached to my CTR pistons, and i am noticing what looks to be like rust developing on the rods and inside the caps where the bearings are to be placed. I took tehse rods to the local machine shop to be ultrasonic cleaned, and resized with the ARP Rod Bolts.
Well they looked great when I got them back, now (I live in FL) I noticed small littel brown speckles or dots forming on some spots of the rods, and only the rods, not the piston thank god.
Is this VERY BAD??? I am trying to clean it with ATF (The machine shop guy told me when I took my block home after honing, to crosshatch wipe the cylinder walls with ATF) I am trying and it's doing a little good, but I am afraid that if I put them in like this with these speckles that it might rust my internals.
Could this be from the Atmosphere??? They were inside of a plastic bag, but it wasn't tied shut. What could be doing this??? It is like 70 degrees out now, and no humidity, I don't get it.
Am I screwed???

Rust is not contagious; it will not spread to other parts. Once everything in the engine is coated with oil, nothing else will oxidize. However, if your rods are polished, the pitting on the rods will weaken the rods. If they were not polished to begin with, then just clean them up, wipe them with oil, and you will be fine.

they aren't polished or shot peened, they were ultrtsoniced, which basically is a bath in a solvent, i guess like epsom salt, and the bubbles act like scrubbers.
I am cleaning them right now a we speak, With ATF and one came out ok, i'll keep in touch on the rest, and other suggestions???
