Which would be the correct wiring harness to use.
2000 B18b1 swap
Into
2000 Civic Dx hatch
Trying to get correct harness to properly work engine
Had some concern about shock tower harness and civic harness

You need to transfer your stock Civic harness onto the B18B1 motor. It will be nearly all plug and play with the exception of the IAT and IACV sensors. A few sensors plugs will need extended but other than that it's relatively easy.
The Integra harness will not work because it is designed to work with only the 92-95 Civic's and 94-01 Integra's. It is part of a 2 piece design that works with the cabin harness. The 96-01 Civic's use a 1 piece harness that goes from the engine directly to the ECU.

ok well someone else basically did the wiring for me. How can i tell by looking at the wiring if it was done wrong? any hints? The guy who did the swap always did 92-95 swaps so i think that this is the main problem
my stock car/motor still has a harness plug near the driverside shock tower if that means anything
know of anywhere i can get a full figure diagram of the wiring?

Just look for obvious things like bare wires, wires running outside the wiring loom, lots of electrical tape and/or connectors and things like that. There's so many things that it could be endless and very overwhelming if you don't know what you're looking for.
