I have the same prob. I just leave them. I assume you have a black car so the holes sould be very hard to see and don't worry about water getting in there because the hatch as some drain holes just above the brake lights. Pour some watter in there and you can see where it come out.

Unless you can find an alternative method, get the holes filled and painted professionally. Ya don;t want to risk getting water in there and eventually damaging/rusting the hatch from the inside out.
I would like to hear more about this problem, because I just ordered an OEM ITR wing from Rusty on the ITR board for my GSR, and I would love to know what I will have to do and how much it will cost?

Any more insight on this topic, my ITR wing should be on the way as we speak, and I am painting it myself, and would like to know what to do with the extra holes, etc.
Thanks

cheapest way is go to home depot and get some plastic plugs that fit and put them on and put some sort of silicone on the inside so water doesnt get into the inside of the hatch. more expensive method is to get the hatch done by a body shop, they should weld over those holes and repaint the hatch, I think I paid about $200 for the job which also included painting the wing.
ya ive been looking around and ill be getting some prices today, the hole is for the wiring for the LED and they made it too big, the holes should be the sice of dimes mine is the size of a toonie...
