Default 93 civic ex problem

okay about two weeks ago I was driving my 93 civic coupe to work. pulled around and shifted into third gear and the car hesitated and cutoff. I pulled over and tried to restart to no avail. so I get the car towed back to my house and hop in the si and go to work. I'm thinking my cracked header was the problem. the car will attempt to turn but wont. so I tried to jump the car off my 99 si to rule out the alternator.. car wouldn't start even with being jumped. checked the timing belt and it still turns all the way around. I even put a new main power relay under the dashboard. also I ruled out the fuel pump. so could it be the alternator. I changed batteries between my two cars and the si starts up fine with the battery out of the ex. I need to get this car running and any suggestions are welcome.
