That thing is the input shaft of the transmission. It's supposed to go thru the clutch plate into the pilot bearing in the flywheel.

1 - Dumb question first - since you're swapping trannys, you sure the splines in your clutch disk fit the splines of the tranny shaft?

2 - More likely - Recheck the alignment of the clutch disk in the flywheel. You may have to loosen the pressure-plate & move the clutch disk slightly to make it perfectly line up with the pilot bearing.

3 - Even if you get those right, you may want to get a helper. One of you can support the tranny with a jack or whatever, so it doesn't topple. Then the other person can pay attention to guiding it in place because he doesn't have to worry about holding it up.
