You should be able to pour it in where you check your fluid level at. Or at least thats what I've always done when I've topped it off. I usually don't change my fluid myself b/c I always get it completly flushed at my friends shop. It should have a dipstick with a yellow handle on it (??? I think, someone correct me if I'm wrong). I'll see if I can find a picture for you. Good luck!
Your going to need more fluid though if your flushing the entire system. Or you can repeat again at a next oil change. The system holds more atf then what is drained mainly torque converter. The filler hole is basically the atf dipstick. Put in as much as you take out and check the dipstick don't over/under fill.
With Honda auto trannies, you pour the fluid in through the same hole where your auto tranny dipstick would be in. So get a skinny and long funnel made for auto trannies and pour the fluid in that way. I'm sure you can put the fluid in by the various ports the tranny has but that's not normal procedure.
