Is it a new or old clutch? New clutches will sometimes chatter during breakin. If it's an old clutch making that type of noise then it's time for you to get a new clutch.

I also had the same problem with 2 of my trannys. 1st I replaced the t/o bearing and still had the noise and I ended up just changing the tranny.
And I'm about to do it again on another car

the squeek is in the pedal assembly if you just spray it with some penetrating oil or wd40 it'll go away...

as far as the posters problem I'm not exactly clear on where and when the noise is...

Its a $40 bearing but alot of work to tear down the tranny and change it. Don't replace the tranny just get it fixed it happens to alot of hondas. They even sell tranny fluid at honda that is supposed to help with that problem.

If your swapping the motor I would not worry about it, I have a friend that waited 1.5 years before I changed his.

Its your throw out bearing. My clutch went out just last night. It was mainly the TOB grinding when trying to find the gear. 500.00 to get everything replaced including flywheel resurfaced and rear main seal replaced
