Default Intake mainfold

I noticed recently that the intake manifold's air supply is not connected to anything. The rubber pipe goes from the air intake to the valve cover. However, the stock piping looks like the air splits up from the air intake, to the valve cover and the intake manifold.

What to I do with the open connection between the manifold and air intake?

what CAI do you have?, you can buy a little breather (looks like a mini air intake) to attach to the nozzle on the valve cover, I must correct you though - the intake manifold attaches to the cylinder head and throttle body, which attaches to the air intake, My AEM cai has a nozzle to attach to the rubber hose line that runs to the valve cover - i think you are talking about an oil breather line- but i can't remember what its called

4DRGSR - I have the hose running from the air intake to the valve cover. However, I noticed that on the stock connection to the valve cover, it splits off, probably to the oil breather (as you mentioned). I just didn't know if it should be open and not connected to anything.

G3-GSR - That's quite the read and I'm really sure if this answers my question...

I have an LS. On my car, there was one tube coming from the intake to a metal pipe (The pipe also has another pipe welded to it that flows coolant below the TB), and then there was a tube from the metal pipe to the valve cover. The VPC valve on the valve cover then goes straight into the Plenum of the Intake Manifold via a tube.

So on m car there are two tubes: one into the valve cover, and one out of it. On a GSR; there is a 'Y' in there somewhere? That split you were referring to, is taht before the tube gets to teh valve cover from the Intake pipe? Are you sure it's not a coolant line that's dangling there. . . .Well, it it was, you'd know, because there would be anti-freeze everywhere!
