Tranny problems, HELP!

After installing a jdm final drive and itr lsd, my tranny has been having some problems. The problem is mostly with second gear. First to second gear shifts are fine, kind of smooth actually, but when you try to downshift into second, it grinds like a mother. When this first happened, my mechanic found that my clutch master cylinder was leaking, so I replaced it. I just replaced the CMC two days ago, and it hasn't stopped doing it. Could it be that the clutch system needs to be bled again? I don't get it, shifting is fine from first to second, but downshifting into second is a bitch. Could the piston rod on the CMC need to be adjusted? I could really use your help guys, I am running out of patience, money, and time. Sorry about the long post.
when they did the FD - they had to replace the 1st gear - did they look at the synchos while it was apart? did they shim everything properly?
