mounts dont line up on D15 swap

A friend of mind just swapped in a d15 vtec into his 90 Si and the rear tranny mount doesnt line up. Any reason why it doesnt line up and how can I correct it

you need to put the si's mounts on the new engine, including the part that attaches underneath the timing cover.

I am using the si mounts and the rear tranny mount doesnt line up

Could be that the rear mount is bolted into the wrong holes on the rear crossmember. Also, what transmission are you guys using? I'm assuming the cable one, right? Are the other mounts aligned?
