Parking in a handicap zone does NOT equal probably cause to search a vehicle. I'm a law student and I just wrote a paper on search and seizure and the Fourth Amendment and according to your statement of the situation, I'd say the cop had no reason to search your car nor did you have to allow him. Unless he has reasonable cause, he HAS to ask your permission to search.
Also, there was a big story this past year where NJ State Troopers were found to racial-profile drivers.

It does not matter if the lot is empty or not, he should not have been in the handicapped spot to begin with. That spot is there to help people with disabilities, not so that able-bodied people can have an easier walk to wherever they are going.
