Well it sounds normal. Does it wistle when you shut the car off. That sound is just the air being sucked in thru the TB. Double check you dont have a vacuum leak to. tighten the screws. also it is because when you put an intake on your also getting rid of the air sliencer on the stock intake. Correct me if im wrong but its seems normal.

Usually happens when using aftermarket intake. Some intakes whistle alot louder than others.

check the rubber cup connecting the intake tube to the throttle body.
on my 97 civic ex, it whistled like that, every civic, especially 92-95, makes a whistling noise, but mine was a high pitched whistle, anyways the rubber cup on the throttle body was alittle tilted downward and the hose clamp wasn't fully tightened, like a 1/16 of an inch gap and it was sucking air in between it, thru that little gap, causing the high pitched sound, readjusted it, tightened completely and it fixed it.

It happens ALOT with AEM CAI's. It happened to me (97 civic dx coupe). All you do if you don't like it becuase it does get annoying is adjust the idle valve on your tb. It will fix it.

If you messed with/adjusted the Idle Adjustment screw on the TB, that could be the culprit; at least it was in previous cases I've encountered.

What you want to do is completely remove the idle-adjustment screw and put some honda bond around it, then put the idle-adjustment screw back into the the TB, and that should make that damn whistling going away.

Man it's normal, especially for cold air intakes. Just get an exhaust and you wont hear that whistle no more.
