Alignment process on a Stock Ek Civic??

I watched a mechanice do the alignment on my 98 Civic LX when it was dropped on GC's / Bilstein HD's. The car now belongs to my parents again and is back to stock. I am going to take it in for an alignment, but there may be a problem. When I took the washers out and removed the 3 washers on each bolt since the car was going back to OEM I could not get the bolts to go back in all the way. So, I put like 4 under the head of the bolt and over the shim so the bolt would not sit all the way inside and the camber would still be set as stock. I ended up just jamming the bolts back in with an impact gun and they are in for good. When a car is stock height all that is usally adjusted is the toe right?
I just want to be clear on this before I take the car in and the guy tries to remove the camber bolts that are jammed in. I'm afraid if he does take them out the threads will really be screwed!
