its not rubber its plastic and alot of people have trouble because its not prepped right.. you have to use special cemicals to get the oils out of the plastic so that paint can adhere to it properly its has to be sanded and primered...
the civic si has the same skirts as a reg civic just painted so if done right it can be done just make sure you prep properly

with the 96-00 OEM Side skirts, NON SI, they have a little texture on them.
-Use plastic prep to clean your plastics before any sanding.
-What I would do is sand it down with a fine grit sand paper(about 150 and finer).
-Use plastic prep again just before you start painting
-Use a product called Bulldog from your local autobody supply store(either spray can, or you can get thim in a non-spray bottle which you will need a spray gun to use) this is an adhesion promoter and should be sprayed on the plastic just before painting and follow with your color paint and clear. Although I don't recommend using rattle canned paints, in this case the side skirts are pretty small and aren't too noticable compare to the car....so go ahead if you feel like it. If not, I recommend using professional paints and equipment.
