does the 99 usdm civic si intake manifold bolt up? straight UP? does not include anything but manifold, he got a jrs. also does the exhaust manifold bolt up? and is there any gains?

You will see very little gain with either the intake or exhaust manifolds. However, if you go with the ITR intake and exhaust manifolds you will see some good gains.
well theres a guy selling a civic type r intake manifold. i tried searching, but i couldnt find anything about it. is this a bolt on mod? do i need any other parts other than the intake manifold to make it work?

except the throttle body for the B16 does not match up properly with the Type-R intake manifold.

You're gonna have to replace several things other than just the manifold itself. Yes, the B16A2 intake manifold will bolt to the head directly. But you're gonna have to replace the stock fuel rail & fuel pressure regulator, since the 1st Gen B16 has the FPR on the fuel rail, unlike the B16A2.
As far as gains, very little if any. And probably none at all from the exhaust manifold. But it will clean up the engine bay of excess hoses and such. I hate the intake manifold on the 1st Gen B16's.
Like they said though, if you can afford it, go with an ITR intake/exhaust manifold.
