I recently bought a 2000 civic lx, 5 speed with 137,000 miles for $300. The owner told me he believed it had transmission issues when he parked it but couldn't remember specifics since it had been sitting for about 10 years, and that it would probably need a new trans. Got it running a few days ago and when driving it there is a sound like something is being whipped around the transmission from the inside. It also sometimes seems to jump into third randomly, but third is basically non-existant when you try and shift into it. All other gears are perfect, though the 4th gear synchro seems to be ready to fail. I'm not familiar with Honda transmissions as well as manual transmissions as a whole, I've never had one fail so I've never torn into one. I'll try and attach some videos of what this thing is doing. I'm just trying to figure out what is going on with it. I plan on ripping the trans out on Saturday and tearing it apart.

Sorry I can’t help identify the issue, but it’s clear there’s something wrong with 3rd. My only logical guess would be the 3rd gear ring is either missing a lot of teeth, or is otherwise broken / spinning on the shaft, etc.. no idea if that is a common issue or what.
Have you opened it up yet, or is that for tomorrow? I’m curious as to how things look in there. I was fortunate enough to find a very nice used transmission for mine at a junkyard about 2 hours away from me when I decided I needed to do my input shaft bearing. The replacement looks absolutely pristine inside, and I’m really grateful for that. When I get caught up with work on this car, replacing the transmission in my Yukon, and then working on my kiddos Tahoe (unknown what it needs yet..), one day… I’ll have time to tear into my original transmission and get that bearing replaced..

I'm going to pull it apart tomorrow at around noon if everything goes to plan. I'll take pictures of it and everything along the way.
I drove it about 10 miles today and it definitely needs a throwout bearing, so I picked up a clutch kit that has the clutch, pressure plate, and throwout bearing.
I'm thinking it might be the 3rd-4th shift fork after talking to a retired transmission mechanic, but I'll figure out for sure tomorrow.
Took me a little longer to get the trans out than expected, but it had probably 1/20th of a quart of fluid in it. Drain plug had a very, very light film of metal flakes on it but it just looks like normal wear, and I didn't even see them until I wiped the drain plug off. I'm going to tear the trans down tomorrow, I got a little busy yesterday and today. I did notice that at one point in time somebody torqued a bolt on the front trans bracket down way too tight and cracked the case, I'm going to check and see if it goes all the way through.

Just got the trans apart, and needless to say everything makes sense now. 3rd gear is completely smooth and a couple of the teeth were being thrown around, though most were collected by a big magnet at the bottom of the case. Trying to find a new 3rd gear now, all the other gears look perfect.

Man, I was afraid of that. Someone abused the hell out of that thing. Hope you can locate replacement gears and get it back in shape.

Yep, I bought the car for $300 after it had been sitting for about 7 years and was told it probably needed a new trans... I bet he beat on it pretty hard. I found some gears for about $40 though so I'm probably going to get those and swap them out.
