Default 2013 Accord EXL intermittent engine stalls

I bought this car on a government auction site 4 years ago. Low miles, very cheap, branded title because of water damage. Don't know the extent of damage or what repairs were done. The car ran fine for 4 years, then things went south a few months ago. Engine sputtered and sometimes stalled when driving slowly. Started up right away again, though. Had very brief jerks while driving, as though the brake was tapped for an instant. Problem got worse until it was difficult to start and finally the car died within 100 yards of home. Exhaust shroud by the fuel-air sensor was bright orange, but coolant was not hot. Towed to a repair shop. No engine check light, no codes.

Mechanic could not determine cause, but he said the battery was unstable, so he replaced it. Towed to 2nd garage. Mechanic determined crankshaft and camshaft position sensors were bad and replaced both. Car seemed OK for a few days. Then, we had more intermittent jerks, like the engine was cutting off for a split second. Mechanic also observed them while idling in park. Once he realized it was a flood car, he suggested replacing the body control module and engine control module, but he wasn't sure- just educated guesses. Since he was unsure, I got both units on ebay, figuring if the problem went away, I would buy new units. The BCM went in OK, but the ECM could not program my key fobs, only the VIN, so he put the original back in. Got a second one from ebay and he couldn't program anything. Hedoesn't seem to want to deal with this issue anymore.

A few questions. Assuming the units from ebay were not faulty, what other problem in my car would prevent them from being programmed? Do the part numbers of my original ECM and a replacement ECM need to match exactly? (Both times, they did match exactly until the very last character, which I would assume is just a lot number. Both units from ebay were supposed to be compatible with my engine.) Is there a common thread between the engine stalls and the inability to program? I believe there is an electrical component or components showing delayed effects from flooding, but no idea what it would be. Any further suggestions are welcome. Trying to decide between taking it to the nearest dealer (25 miles away) or selling- I've driven it about 15 miles in 3 months.
