Rebuilt transmission making clunking noise

this is a rsx type s trans 6 spd no lsd. I drove on it for about 200 miles and had some bearing noise, whirring sounds. I disassembled and had a shop replace all 6 bearings with oem. Main, counter and the diff. And I assembled the transmission. Done it before with no issues so I’m not worried to do it myself to save a couple bucks. Put it in the car and heard some clunking sounds test driving like it was brakes pads that may have not seated well. All gears shift very smooth. Jacked the front end up and spun the wheels in neutral and hear a clunking sound. About 2 clunks per rotation. Put it in gear and it goes away. It’s not hard to turn. Fresh 2 qts of Honda MTF. New oem throwout bearing. I didn’t forget the washer and spring washer on the main shaft. Someone help me rack my brain on what could have been missed.
