I noticed another leak while fixing a small hose leak, I don’t know the name to it and I can’t find it anywhere after looking. It’s the metal pipe that has 2 ends and is by the back of the engine. The bypass outle hose connects to this and I think also the thermostat housing. I added pictures for you to see. Thank you and if possible could anyone help ASAP!!

This is just a water port on the intake manifold that connects to the cylinder head. It connects to the thermostat bypass hose, as you alluded to. Is the leak between the hose and the fitting, or between the fitting and the intake manifold? If the latter, the fitting is just a press fit into the manifold. You can remove it by knocking it out and/or drilling/cutting and then tap it for pipe threads and add a brass fitting of the appropriate size. Your other alternative is to source a new intake manifold.
I am lost on how to connect these hoses by the air intake and intake manifold.
I am fixing a leak that I have, I was putting the hoses on to this metal that has about 4 entrances. I can’t figure out how to do the one that connects into the intake manifold because the old owners really messed up all the hoses and modified the metal. I was wondering if there’s a way that I can connect these hoses without having to use the metal because once I was “done” with the job, I realized that the metal was too big to even fit the intake hose to the air intake. I don’t know if this is making sense but I hope y’all can understand what im trying to say. I will show some pictures and please if anyone knows how to work around this metal please let me know. OR if anyone knows how to connect all these hoses without the metal also let me know please. This is causing overheating and leaking and it’s frustrating. Thank you.

Remove the rubber hose from the T fitting because that metal tube goes into your air intake from the valve cover. Get rid of the T fitting all together and put the hoses together as seen in the pic you posted.
Yes, you can ditch the metal piece and run individual hoses - it's just two separate tubes that are spot welded together - there is no "cross talk" between the two hoses inside the metal piece.

One half of the metal piece connects the valve cover to the intake tube. The other half connects the thermostat housing with the throttle body.

thanks by any chance could you send a picture or use my picture and draw on it? Also there’s this one hose that has another connector coming out of it. It’s confusing my because I don’t see it in anyone’s car and I can’t see it in the hose diagram. It’s this one look.It’s connected to the thermostat housing but no where does this hose show in pictures.
There’s this hose where the other end goes to. Idk what hose it is but it has a connector and it’s connected to another hose. It’s also connected to the thermostat housing. If I get rid of the T hose then a connector will stay open. Do you know what it is? Here’s pictures. Red is the T hose, blue is where the red and green meet. Green is the other hose with the connection.
What does this thermostat housing hole connect to?
Im pretty confused on how to route all these intake hoses and there’s this one hose that connects to the thermostat hose but mine has a pipe on the side. I don’t know if i should remove the hose from the side pipe because it is getting on the way of the air intake to valve cover hose. This is an Auto 1999 Honda civic ex with d16y8.
