The harness plugs typically match the chassis that the engine is installed in. Your statement about plug color only applies to the engine having the ORIGINAL JDM ENGINE HARNESS installed... what happens after the engine lands state-side means all bets are off. Since you have so many aftermarket parts, such as the intake manifold, it is difficult to identify the engine from the OE differences between the engines. The markings/stampings on the cylinder head are a good way to identify the cylinder head for sure... and if you remove the valve cover, the oil bars are a dead give-away for identifying the engine generation. Early B16A heads have CAST oil bars... the 2nd Generation (and Newer) heads have extruded aluminum oil bars.

Yes, you have to take the valve cover off. The cast bars are dull in color and slightly rough to the touch... the extruded bars are shiny and very smooth except on the edges. I don't have pics handy, but they really aren't necessary. Once you pull the valve cover, it will be OBVIOUS which ones you have.
If for some reason you are unsure... you are good at taking and posting pics... snap a pic of the head with the valve cover off and post it here. I can tell you which ones you have.
