Default 99 Civic tuning

I picked up this 99 for 6 bills and refurbed the motor to be everyday driver - belts, alt, ac, timing belt, Wtrpmp plugs but... now got the bug- so I dropped it, CA, header , flowFX . I will turbo eventually but now I'm looking to buy another ECM and socket to chip and tune . CAN I socket and chip 37820-2e-A2 from EBay and tune it while saving just CA/header settings on the original?

If you're going to turbo it may as well get Hondata S300 installed in a ECU and have a N.A base map for your setup now put in, and when you want to turbo it you can even do the same and have a new base map sent for boost and go from there, if it's a reputable shop like Phearable.net: Honda & Acura Performance Solutions they will give you a real base map that will run great! even the boosted base maps are great! i drove over a year on my base map on boost! it ran perfect! they did 1 adjustment when i sent a data log and that was for idle and cold start Contact them, they will set you up with everything you need!

Base tunes are not intended for daily driving or performance driving. A base tune is only intended for initial startup, and getting the car to the actual tuner.

Thats not completely true, like I mentioned a good tuner shop can make a very safe base map! Phearable.net made a custom map that I drove on for over a year on boost! This is how they remote tune with data logs.

What I want to do - remove my 37820-2e-a2. Which has adjusted itself to my bolt-one (CA, Header/cat delete) Buy another 37820-2e-a2 and socket it for a tuning set up. What I'm hearing it's better to get the OBD1 adapter cables and socketed OBD1 and tune that . The question then becomes- which obd1 for my d16y7 Auto?

What you're describing isn't what I think most people would just call a "base tune". If you had them do a full remote tune, and sent data logs back and forth and make changes as needed, that's, as you said, a "remote tune".

Here is your dilemma: A '96-00 Civic ECU (like your P2E) cannot be chipped. Also, the ECU will not "adjust itself" for your bolt-ons. If you switch to an OBD-1 type ECU (which can be chipped and the engine control programming altered), no programming output exists for operating some of the electronic controls of the automatic transmission in your car. Remember that Civic ECU's have the automatic transmission control INSIDE, so when you swap to an OBD-1 ECU, you are changing to different programming.

just put some aftermarket wheels on and drive it. Building a non-VTEC autotragic is not ideal.

I am not sure what you mean when you say "SAFC", but the AEM 30-4110 is a wide-band AF sensor and display gauge. It will show you the air/fuel ratio sampled in the exhaust stream during engine operation, but it does NOT change/alter the tune in your ECU.
