keyfob remote not response but car cranks and starts

Default keyfob remote not respond but the car cranks and starts

As the title says, I can drive the car, but can't lock/unlock and open the trunk with the keyfob remote.

Here's the story of how/why it happened:
recently I was replacing the stereo with the new one that came without the adaptor harness, then I thought I had to wire everything manually which I did, and I have connected all wires correctly, and have followed the diagram and video, but then the sound wasn't working, so then I tested the speaker wires with As the title says, I can drive the car, but can't lock/unlock and open the trunk with the keyfob remote.

Here's the story of how/why it happened:
recently I was replacing the stereo with the new one from eBay(aftermarket) that came without the adaptor harness piece, then I thought I had to wire everything manually which I did, and I have connected all wires correctly, and have followed the diagram and video, but then the sound wasn't working, so then I tested the speaker wires with the wires of positive battery, antenna and accessory from the stereo wires, and still didn't work, and at some point the stereo went off/blown (think it's because the stereo was too cheap 85$), after a few moments the curiosity killed the cat, I inserted my key into the key cylinder where we lock the trunk release latch, and I had to yank it out kinda hard, and till the next morning I found out that my keyfob remote is not responding at all but still able to drive, which means the keyfob transponder still works, but the signal on the circuit board inside the remote might be broken due to the yanking moment, and also found out that the security system alarm indicator is not flashing on the dash anymore.

I have replaced the battery of the remote and also have reprogrammed it a bunch of times , but the keyfob remote still stays no response.
Ps: The remote red light flashes when pressing any buttons even before changing the battery (thought the battery was almost dead, so changed it and still didn't work), also, the stereo is currently taken off.

Here's the possibilities of the problem:
1. Due to the yanking, newton laws, accidentally broke the circuit board signal transmitter.
2. Might have messed up with the security alarm system while testing the speaker wires.

if #1 is true, I could just replace the circuit board and reprogram it again?
if #2 is true, it'd be so weird, like why the security system was wired with the stereo? and what should I do to fix it?

Really need someone that has met this kinda situation and the problem before to help me out BIG TIME!!

my car is 2006 Honda Civic DX 2 DRS.

Updates: already got the refund from that cheap stereo system, and still waiting on the new one that will come with the adapter harness piece.
