Default b16b trans whine

I'm in desperate need of help to further my repair. I've been driving with a bad isb for a year, it had a very slight grinding noise until you pushed the clutch.
i cracked opened the trans for the first time mind you I have never opened up a b series trans even though I have put a clutch on this engine and trans a few times owning it for over 10 years.
The trans had a crack where the 32 plug bolt was so I bought a new(used) outer casing half from an LS, new input shaft bearing, and seal. I assembled everything which went pretty smooth stabbed the trans back on to the car but now I have a whine in all gears. No noise while idling with either clutched in or out. Noticeable whine in first, loud whine in second and third, less whine in fourth and fifth. I also think I installed an axle seal wrong cause it seems leak will have to redo.. Things that seem to look wrong are my axle has acouple millimeter gaps from axle seal passenger. I was thinking my lsd seems to be a little loose? I wouldnt know this is my first time. LSD also had the worst bearings other than the isb with a destroyed cage.all other bearings silent and smooth. Are my gearsets not rotating correctly with each other? would the washer on the shaft cause this? this is a full b16b swap thanks any help appreciated.

Changing either case or any of the mainshaft or differential bearings requires resetting the mainshaft free-play and the differential preload. Some people just get "lucky" when they replace any of these items in a DIY procedure, but in this case, it sounds like you didn't. Setting the mainshaft free-play requires specialized tools that the average consumer simply doesn't have.
