Icon4 Tranny won't go into gear while engine running

Hi all,

I've searched this topic and tried most of the suggestions to no avail.

Car specs:
98 Civic EX
Engine: B20B
Trans: B16 S4C (rebuilt about 3 years ago)

Let me start with when the problem began...

I was driving back home from the grocery store and while accelerating from a dead stop at an intersection I shifted from 3rd gear back to 2nd instead of 4th.
The RPM's began to climb quickly just before I fully released the clutch and so I immediately pressed in the clutch pedal, which resulted in a thud and the car jolting a bit.

I then put it in 4th gear and the car shifted just fine all the way home.

The next day when I started the car and tried to engage a gear, it would not go into gear.
I shut off the car and the gears engaged just fine. Start the engine up, press in the clutch pedal to engage gear, no gears would engage.

Things I have done and their effect.
  • Replaced clutch and throw-out bearing
    • Mechanic mentioned it was extremely difficult to remove the throw-out bearing from the clutch fork but he managed to remove it by bending the metal notch guides of the old throw-out bearing where the clutch fork slides into
      • Effect: Issue persisted the moment I tried to engage the gears with the car on.
  • Replaced clutch master and slave cylinder due to leaky master at another mechanic shop.
    • Effect: Issue was resolved and the car shifted fine, a bit notchier than usual at times but not bad, then a week and a half later the issue reappeared.
  • Changed out the rubber clutch hose and a leaking clutch line that rides along the firewall connecting the clutch master to the rubber clutch line, and bled the entire system.
    • Effect: Issue was intermittent for first 10 minutes or so allowing me to at times engage the gears, engage only certain gears, or none at all. Then it eventually prevented all gear engagement again and stayed that way.
And that's where I'm at...

Things I have not replaced on the transmission....
  • Have not inspected nor replaced the manual transmission fluid.
  • Have not replaced hard clutch line from rubber clutch hose to clutch slave cylinder
    • I did inspect it and it seems fine.
  • Have not inspected nor replaced clutch fork and spring
  • Have not inspected nor replaced the shift linkages
  • Obviously have not inspected nor replaced the transmission itself or any internal transmission parts.
Pleas help as this is becoming a money pit.
I love the car and would like to fix the issue.

Thanks in advance!
