Default Bad Starter or Bad Immobilizer?

I have a 2004 Honda Pilot that I recently replaced the ignition on. I brought it to the dealer to have the new keys programmed. It was working fine for several weeks and then wouldn't start.
When I try to start it now it does nothing and when I turn the ignition back to the off position the green key immobilizer signal flashes.
A friend did some testing and trouble shooting and believes the starter is bad. This wouldn't explain why the immobilizer indicator is flashing though, would it.
One other thing is that the car is equipped with a Viper auto start. I don't know how the auto start operates, but could it possibly be interfering in some way because it wasn't reprogrammed? I don't use the auto start often and could pushing the remote start button have activated the immobilizer?
The Honda dealership is about 40 miles away and I would like to avoid having to pay for another tow there.
Any helpful thoughts or advice is appreciated.

Viper, and their parent company DEA, are notorious for making defective alarms. The ignition kill function loves failing. I would think it's likely the alarm is bad. Swap it out for another brand.
