Default 93 manual trans into 99 auto car- ecu question

I found a 93 ex manual trans i want to swap into my auto 99 civic ex... If the computer from the 93 trans is obd1 and my car is now obd2.. how does this work and what all needs to be changed?
I Have the new idle control valve and other **** (ive done a ton of research) but i need to know if the obd1 ecu can run everything else properly on my obd2 car?

Also during emissions- if i put the obd2 ecu back in to pass since my car is originally obd2 how is that gonna work with a 93 obd1 trans?? Im lost.

why not find a 99 civic ex manual ecu?
manual transmission doesn't have anything to do with the ecu.

As long as the upper transmission bracket fits, you should be just fine. The auto ECU will not work properly with any manual transmission, however, if you need an OBD-2 ECU to pass annual inspections, simply purchase a manual ECU for the model year car you have.

Just buy a 99-00 civic ex manual ecu. its easier that way.
but if you insist on using another ecu from a different year, you have to use a ecu jumper harness.

Ok , thats what i needed to know- so use a 99 ex ecu- so eventually im turboing the car; so then you would get the harness to run obd1 correct? Does the distrubtor and all that **** need changed once you run a harness for obd1? or just the harness and obd1 ecu needed? This is the only thing i cant directly find.

No, you want the ecu for your motor. You want the 99 EX Manual transmission ECU.

I don't believe there was any change to splines or the axles themselves between the auto and manual.

I am pretty sure the answer is yes.

yes to the axles. 92-00 civic d series linkage, 96-00 d series m/t trans BRACKET, can re use trans mount. you'll need to convert to a 2 wire iacv, no matter if you use an obd1 ecu or the correct 99-00 ecu. an obd1 jumper/ecu do not care which distributor you use, etc. any other questions, don't pm me... use google. this **** has been covered to death.
